also there was a point in the games' development where, instead of the unknown dungeon, mewtwo was going to be found after clearing a guantlet of trainers (including gym leaders) in a separate section of silph co. (this part's just speculation, but given that gym leaders are present, it's likely that this was also only accessible after entering the hall of fame, like with cerulean cave in the final games?)
