I was playing around with the different stages of Omni development in a host, and decided to yoink an unrelated draft of mine for illustrative purposes.
Omni's are the living bit if the Omnitrix's original, biotech design. If the bearer has certain ‘optimal’ characteristics (read: they're young and use the transformation function frequently), it begins to encroach on the host body. It begins at the cite of contact, connecting to the raw nerves before maneuvering into the central nervous system. More advanced versions of stage one has the Omni nestling in the cerebellum, hypothalamus, and optical nerve. This stage is referred to as the “bacteria” stage given its level of awareness (and per the occasional bouts of sickness it's growth can prompt in its host).
Stage 2 has the Omni further dominating the nervous system, though it is still rather limited inside of the skull itself. At this stage, the Omni has begun paying close attention to objective inputs (sensory reactions, levels of substances in blood, bodily functions, etcetera). (Artist note: in the brain, this can be shown as sort of a plus sign or cross— almost like a basic sketch.)
Stage 3: In this final stage, the Omni works its way into subjective functionings (such as with emotions and language).

Vulp-ens' perceptions of this progression is portrayed in the foremost image, with normal (animal) energy signatures (brain go shock shock) being portrayed using red-to-yellow. This colour can technically be portrayed throughout the whole body, but stylistically would be limited to the CNS. Possible demonstrations of combined view below.
A likely issue to come with this is the overemphasis on hot colors, which would consequentially detract from Ben's normal greens. Alternatively, it could (and is intended to) highlight their colour of choice. Further practice is needed to achieve this effect.
Since Crisp Clover is already snoozin' up there, we might as well consider how different states of consciousness might effect this view. Vulp-ens (and Vulpimancers) can detect electromagnetic pulses, similar to an MRI. The specifics of these pulses are rendered more clear when close to the source.
