The biggest mistakes of the Clone Saga were:
The "there can only be one" mentality to Spider-Men, and Ben Reilly's decision to permanently become Spider-Man and remain in New York. He could have continued his career as Scarlet Spider and become a member of Force Works. Even swapping the two and having Peter join Force Works would have had a few advantages (Venom usually finds himself in New York, but unlike Peter, Ben actually picks up Venom through spider-sense).
Retrospectively, the decision to reverse Aunt May's death, as this not only led to the One More/Brand New Day nonsense, but prevented the Clone Saga from allowing Peter to fully grow into a man with his own family.
If these two problems were fixed, the Clone Saga would almost certainly be more fondly remembered.
Basically, if you integrated MC2 Peter's family life and living situation into Earth-616 and allowed Ben to remain as some spider-powered hero, everything would have turned out much better.

Amalgam comics' spider-boy shares a fun fact about clones while at the beach.
I kind of like the trope in science fiction of scientifically created humans not having belly buttons and it would make the entire clone saga drama hilarious if it was the case here too.
If you're confused about spider-boy's left arm, go here.
btw, there's an actual term for this trope here: https://tvtropes.org/pmwiki/pmwiki.php/Main/NoNavelNovelBirth

Science-Spider Headcannons:
My headcannons regarding the Spider-Brothers and science.
Peter: Peter is a chemist and a geneticist first and foremost. While he also has skills in engineering and physics, those specialties are where he truly shines.
Kaine: Kaine is a biologist and pathologist. He has spent so much time studying his own decaying cells that it naturally led into biology, the interest is pathology came after he was able to stop an engineered disease outbreak. ((The Clone Conspiracy Storyline))
Ben: Ben is an engineer first and foremost. But specifically, he is a Mythbusters and Rube Goldberg Machines engineer. He’s the one who can turn anything with a battery into a weapon.

Miles Morales: Spider-Man (2018) #25
These idiots can barely keep their identities a secret. Also, petitioning Marvel to start calling Miles "Brooklyn Spider-Man."

Please i need someone to hear me out bro. I feel like this duo could work out. It’s a popular headcanon that Noir wasn’t at Spider Society in Atsv due to his political beliefs and thoughts of authoritarian figures. And as for Kaine, he would NOT be a great lover of Spider Society because that would mean he would have to work for someone (ESPECIALLY miguel, he would never wanna take orders from him 😭). If they had managed to meet at some point, I can just imagine the two getting along, or at the very least being able to tolerate one another.
OR i could be completely wrong and they’d opt to hating one another instead. Either way, this is basically me begging for people to explore the possibility of this dynamic being a thing LMFAO

Pitch for Spider-Man 4:
A year after “No Way Home”, Peter Parker has reluctantly taken a job at the Daily Bugle in order to make ends meet. While there, he befriends one of J. Jonah Jameson’s interns, a college student named Miles Morales. Miles is attending the same college that Michelle Jones is enrolled in.
Although Peter is trying to maintain his distance due to everyone’s memories still being wiped, Miles can’t help but talk about MJ since he’s friends with her. That’s when Miles drops the bombshell reveal that MJ is currently seeing someone.
Peter reluctantly asks who is MJ’s new boyfriend. Miles, although he doesn’t know why Peter cares so much, says, “I think his name is Ben something.”
Later on, Peter decides to spy on MJ to see who this new guy is. After much build-up, Peter’s jaw drop when he sees that “Ben” - full name is Ben Reilly - turns out to be:

The rest of the movie is Peter trying to figure out who the heck is this doppelgänger. And, if you aren’t familiar with the storyline this is based off, the answer is clones. Peter Parker was cloned at some point in the past for mysterious reasons.
(It goes without saying but the highlight of this movie would obviously be Tom Holland acting against himself since Peter eventually has to team up with Ben Reilly)
Mid-credits scene: Peter Parker and Ben Reilly encounter the 2nd Peter clone, Kaine Parker. Who probably has this kind of energy -
