I was working on a super long theory post about what my theories are for ships, both current and possibly upcoming, in Young Justice season three, but it got deleted and I do not feel like re-typing everything I had already written, so I’ll give you a short bullet point version of my thoughts which you can feel free to ask me questions about later
With Wally “dead,” Artemis would likely try and do the healthy thing and move on for now. Her two most obvious choices for who to move on with are Zatannna and Superboy
Zatanna is likely LGBT due to the fact that she is a magical being and my thoughts on her line from Intervention where she says “Maybe backwards is my native tongue.” Not sure why, but I always thought that was a subtle version of Greg Weisman saying Zatanna was LGBT without outright stating it. Also, sjhe and Artemis already have amazing chemistry. Seriously. Have you seen Secrets?
My reasoning behind why Artemis and Superboy would get together ties in with my “M’gann is in a coma theory.” Superboy would also try to do the healthy thing and move on, Artemis has already expressed feelings for him in the past (”Mmm. That boy.”), and, with the two of them being on The Outsiders together, it provides the perfect outlet to show their new relationship. Also, this pairing would be perfect because Wally and M’gann (Assuming I’m right about her) are all but guaranteed to come back to life/recover, so when they do it’ll be a great way for Artemis and Superboy to have both done the healthy thing and still be able to get back with their true loves
If M’gann is not in a coma, she and Superboy will likely be back together
Bluepulse will most likely be canon despite the likely pedophilic nature of it. The writers of Young Justice have shown they have no problem putting two people of small but still over the line age gaps together (See: La’gaan and M’gann’s relationship. M’gann was 21 to La’gaan’s 17 at the time), and Jaime and Bart have amazing chemistry together and, in my opinion at least, have already been on dates together (”It’s easier to destroy... Than to create!”)
At the very least, Bart and Jaime will both be confirmed as LGBT. Bart is most likely gay due to his inclusion on the mission to Bialya in Intervention, as that was an otherwise all female squad (Save for Tim and Garfield, but they were on the backup squad and were likely only included because there aren’t enough female members on The Team). Also, Jaime’s conversation with Tye’s grandfather in Beneath points to Jaime possibly being what is referred to as a “person of two spirits” (An expression common in several Native American tribes, including Apache, that basically means that person is somewhere on the LGBT spectrum, be it gay, bi, trans, etc.). The specific line that points to this is “You search for answers, but the answers you seek will find you. Only then will you make peace with the one inside you.” Most people think this is referring to the Scarab, but there is no possible way for Tye’s grandfather to know about the Scarab in the first place. The “one inside Jaime” that he refers to is most likely Jaime’s “second spirit,” which he would think Jaime would have due to watching his extremely close friendship with Tye over the years coupled with his urgent need to find out what happened to him. Dick will likely be with Barbara, as they have a history of hooking up on Dick’s birthday with Dick wanting more from her, as shown in the season two comics. Whether or not they’ll be married or engaged is still up for debate, but it is likely on account of what Greg Weisman said regarding Dick and Zatanna’s relationship: “You don’t always marry your first love.” Someone’s getting married, and, of the two of them, Dick is the only one who has been married before. Once to Starfire and almost once to Barbara (They got engaged but never married)
Tim and Cassie will definitely still be together. They only first got together in the very last minutes of season two and we wouldn’t be able to sympathize with either one of them over their potential breakup without first seeing their relationship
They definitely will break up though. Tim dated Stephanie Brown in the comics and likely will date her eventually in Young Justice. There will also most likely be a love triangle regarding the three of them. Now, on the one hand, I hate love triangles. But, on the other, I love love triangles! We’ll see which end of the spectrum this one will land on
I say that Tim and Stephanie’s preliminary ship name should be “Twitter,” as the symbol for the website is a bird and it is the primary place (Other than this hellsite) where people hear spoilers for things. You may debate this with me if you come up with a better idea or if there is an already established one. Please let me know if you have either of those. I’d be very interested to hear about it

Mal and Karen will likely still be together, as I cannot think of any reason for them not to be. They actually might be married by then for all I know. Here’s hoping!
Rocket’s already getting married. Whether it’s to a man or a woman is left to be determined, though we do know that she already has a child named Amistad prior to her marriage
Cheshire and Red Arrow will likely still be together, though, as I’ve previously stated before, I’m fairly certain that Red Arrow will either die or already be dead in season three, though I will officially rescind my theory on Cheshire becoming Katana since we’ve actually gotten visual confirmation of Katana being someone other than Cheshire
