The flood of agents eventually die down, but only because it's migrating over to another base. One you thought was a secret, the underground base treated as if it was a bunker. The agents wreak havoc, digging through defenses like moles, adrenaline and determination fueling several alternate dimension Agent Phoenix's, along with a few other agents you are familiar with, and some you aren't. The fight is even bigger this time, a dust cloud appearing on the surface as agents scrap with all their teeth swords, lighters, some wielding grenades, others waving guns around like party streamers ready for bloodshed. The operatives are well trained, but there's at least a dozen adrenaline fueled agents swarming the place. And considering it usually only takes one to destroy whole factories and schemes, they do some serious damage.
Amongst the chaos, two agents slip through the entrance, blending into the shadows, barely a blip on the radar. They sneak through the levels of the base, and eventually manage to hack into the holding cells. No attempt to divert attention to the moles inside base work, as most operatives have had their earpieces smashed to bits in the fight. And not too many minutes later, an override appears on the computer, and a swarm starts to pour out from the bottom layer of the base, slowly rising upwards as the battle above ground raged on.
[Another instance of Roz’s voice rings across the intercom.]
“Ah, Agents, how unexpected! And by unexpected, I mean COMPLETELY EXPECTED! You may not be susceptible to moles, but did you prepare for… ACTUAL MOLES?!”
[Roz laughs maniacally, and the ground beneath the agents’ feet rumbles as giant mind-controlled battle-moles tear up the ground and begin their attack, making any attempt at fighting back difficult.]

Zor: them! Agent Phoenix! That's who they are!
Everyone: it's literally not their name though?
Agent Phoenix: *realizing that they never told anyone that the name on their ID is fake and always has been so Zor is actually right* ... Yeah, who are you even talking about you weirdo?

I've seen the idea drift around the fandom that we should never find out who Doctor Zor is, because their anonymity is their greatest appeal and why they're so scary, and I totally agree... with one exception.
Can you come up with a better punishment?
Imagine if Agent Phoenix, or some other agent, just Kills Zor in their lair. Yes, they're dead, but they die in darkness. Their secrets die with them, but Their mystique, their omnipresence, their inhuman fear lives on.
But what if, at the end of it all, when Zor looks up at Phoenix holding them at gunpoint, and they tell them that they have them beat, they won, they can finish what they started...
Phoenix doesn't pull the trigger.
Doctor Zor cannot die to a bullet.
Instead, they drag Zor, kicking and screaming, out of their Lair. Out of the darkness, across the paths of everyone who ever feared them, and into the light.
And the illusion shatters.
They're dragged out, into the public eye, in front of international court, into the daylight.
Their face, once as unknowable and ever-shifting as a God's, is plastered on every newspaper and television broadcast in the world.
The once mighty mastermind, who existed everywhere and nowhere at once, is made human.
That is how you kill Doctor Zor.

I love thinking about IEYTD because OUGH that line in the very first intro?
“We’re playing a game, you take from me, I take from you.”
It’s so true. Zor is playing this intricate game of chess with Zoraxis as their pieces, and The Agency as their opponent. They play John Juniper like a pawn, ever moving their game. They take the Phoenix—if only for a moment. They convince Juniper that if he plays along to this scheme he’s convinced he’s the star of, it’ll be the greatest role he’s ever seen. But that was a simple game. A child’s puzzle compared to the greater web of lies.
Prism gets played, too. She’s a piece captured by Zoraxis, and taken to make masterpieces. Zor now has access to ending the game right then and there, but The Agency’s hero—their game ending piece—swoops in at the last minute. No matter, they still had Prism thinking she knew the full plan for long enough to convince her she was important. They let her make her robots. They let her make powerful moves. They convinced her the simple problem was bigger and bigger until she felt wanted enough to give her Telekinesis information over. And then they tore down the facade, just like they did with Juniper.
See, in amongst all of this, I like to think Zor’s plan was so infinitely bigger than the pawns they play can realise. It’s this ever interconnecting web of lies, secrets and pieces moved in the dark. I guarantee people who think they know everything—people who think they’re Zor’s right hand—such as The Fabricator, that powerhouse with seemingly everything under her control, only knows what Zor wants her to know.
Ollie—who, yes, doesn’t play a large role in Zoraxis, I know, but let me continue—worked frequently alongside Kinesium and dangerously volatile information, and yet knew nothing. They knew absolutely nothing about the evil Zoraxis was doing. They’d been isolated from the world and the truth.
I wonder if some of their plays included dropping hints. Dropping information right into The Agency’s lap. Zor progresses the game intentionally—moving a core piece away, giving a pawn away freely—because it really is just a game to them. Anything to keep it going. Anything to keep it interesting.
And so, to summarise, my point is, Zor is holding all of the strings. Zor is the only one with knowledge as to what goes on behind the scenes. Zor is the only one with full knowledge of every Zoraxis plan and play. They are the only one who knows everything, and the game will keep being played until it is won.

Does the Agency deal with threats other than Zoraxis?
When The Agent starts I Expect You To Die, The Handler explains that Dr. Zor is a "Corporate Billionaire by day, supervillain by night" like they don't know who they are.
We know that The Agent just got into the EOD, since they need to be taught how to use TK, but we also know they have a history in the Agency, EX. "I've seen you do many creative things with a knife", "Convention was never your strong suit", "That Vacation you're always going on about".
I think it's facinating to think that there's other, smaller supervillains that The Agency has to deal with, while the E.O.D. is focused on their most dangerous threat: Zoraxis.

Idea for a mission or maybe two missions in IEYTD
I have small soft spot for a character getting mind controlled by a piece of tech that the main villain has access to and being forced to help them, however I can seem to find anything using this idea. Anyway here’s an idea
What if during let’s say the last two missions of the next [or a future] IEYTD game had Phoenix help Zor, due to Zor figuring out a way to control the TK [or is KT?], due to him getting his hands on the Kinesium research from Dr.Prism.
For these two missions you’d be playing as Phoenix still, but instead of hearing the handler talk to you through the ear piece it’s Zor.
The end of the mission before these two would have something go wrong while trying to shut down one of Zors experiments or machines, causing Phoenix to lose consciousness, hearing Reginald asking Phoenix if their okay, over and over before saying he’s sending someone to get them, then the screen fades to black.
The first mission you’d be causing some serious damage to the agency or stealing data from them, towards the end of the mission Reginald would manage to tune into the ear piece, asking Phoenix what they thinks their doing, before Zor tunes back in, interrupting Reginald, leading to the end of the mission where Zor picks Phoenix up and you hear Reginald yell for him to snap out of whatever is happening to them.
The second mission would take place in whatever the main area is for it, let’s just say it’s another Zoraxis HQ building. This mission would start with Phoenix checking the big weapon making sure it’s good to go. Before they could launch/activate it, he’s stopped by, you guessed it, Reginald. For a good chunk [let’s say little over half] of the level, it would be Phoenix trying to get stop Reginald, while Reginald is trying to snap Phoenix out of this mind control. I don’t know exactly how maybe a surprise help from Dr.Prism, but Reginald eventually helps Phoenix out of the mind control.
For a few seconds the screen goes black, [would be like five minutes in the games time], showing how Phoenix blacked out after being awoken from the mind control. The rest of the mission would be Phoenix trying shut down the weapon, while fighting the mind control that Zor is trying kick start again, and focus on Reginald [and maybe Prism] would are walking him through it. The level would end with Phoenix shutting down the weapon, before they black out again. Phoenix would wake up in a bed, may be his own or a hospital bed either way, Reginald would tune in, talking about how worried he got when they went offline just to come back stealing information from the agency, but how they saved the day no matter what
[If there were dialogue you could choose from btw, they would all hint that Phoenix had no memory of what happened while mind controlled or shutting down this weapon, so his memory would be from the mission he blacked out the first time to waking out in the bed]
