McGonagall had no way of knowing if Sirius did it or not! Everyone was paranoid since many turned their backs on each other and it was known that there was a rat on the inside! They just didn't know who it was - therefore they were sure it was Sirius when Peter was thought to be killed!
Stop making that an excuse for why McGonagall just let Neville sleep outside of the dorms without checking if he ever got in his dorms.
